12-string guitar in tune than ever?

I own a chain of 12. But for some reason the B chain (s) are never in tune. I can use the tuner, the 4 th fret on the G technique, ear set, and harmonics, and it sounds as if you were in line until it strikes a chord. I can tune in for the D, G, C chord and variations of these, but then the E and A chords and variations are out of tune. Vice versa. Why I can not enter in perfect harmony?
